I recently got a quest 2 and installed sidequest but when I went to unknown sources it said "Running apps from unknown sources may put your account and device at risk." Is it okay if I sideload an app and will it get my account suspended?

All depends what you sideload.
Pirated software could definitely get your account locked, mods that give an unfair advantage in a game might get you banned from that game depending on how they're detected and reported... I guess sideloading custom songs into Beat Sabre is a risk but not sure how seriously it's taken. But these are the reasons why that warning is there.
Sideloading anything legit though is definitely fine. I think most of use SideQuest.

I only wanted to sideload some apps that aren't in the meta store like Minecraft so will that get me banned?

You won't get banned for loading Minecraft. Assuming you purchased Minecraft legitimately. As long as you are purchasing apps legally, and using legal 3rd Party App such as Side Quest, then you can sideload apps to your hearts content. i've used SideQuest to side load apps and never got banned. As have many others. Happy side loading!
