Is there any way to change the IPD at runtime (or at all) with GearVR projects? Really need this for some alignment work. If it can't be changed at runtime is there anyway to change it at all from the default .064?

The IPD is a user specific setting and using the wrong IPD can cause eye strain. Why exactly do you need to change the IPD from your application?
