I think they need to review your changes before your updates will appear. And only submission that are pass the milestone 2 stage will be shown. I guess this means you should only update once you have all your milestone 2 material ready to avoid any logistical issues with the Oculus team needing to re-evaluate your submission.
My submission is also gone from the submission page/gallery. I just updated one image, not yet the Milestone 2 submission.
I hit save and now it has disappeared. It's no longer listed and it doesn't show up in search results. I've sent a message from within the jam page. Hope it get's fixed. It would be weird and take a lot of time for the Jam team to have to manually OK every minor change right? Or is this how it works?

I wanted to check if I'd received a reply, and now the complete message functionality has disappeared from my submission page.
